The best way to visit Benagil is by going to Faro Airport, and definitely renting a car. There are almost no public transportation and private vehicles are the only feasible option, especially if you want to do beach hopping (which you must as there are amazing beaches in the Algarve region). The Benagil has boat tour of 20€ and 30€ per person where they take you to 20 different caves. The 30€ trip allows you to spend 15 minutes in Benagil cave. I would suggest the best way to experience is go for the 20€ cave boat trip without any halts and take a separate kayak to the Benagil cave beach which is right next to the main beach.
